My god I am having a bad luck streak with paint chips... First off a truck was in front of myself and piece of wood came flying off the dam truck and hit my car now there is no dent thank god.. and I am lucky it didn't come flying through the windshield but it left at the point of contact a nice dollar sized paint chip... then later in the week I was driving and some ass whole cut me off right in front of me and just so happened to hit a nice sized rock which came right at my car and made another quarter sized chip...

Anyways what should I do to fix them I really don't think it made it's way to the sheet metal...

If the chips are that bad, you should probably consult the body shop and see what they say.
