I have a 2006 Malibu, purchased pre-owned and it came with one keyless/remote starter fob.
I purchased an owner's manual from eBay, and the seller threw in a second fob.

Question is: how do I go about synching this new fob to my Malibu? Will I have to go to a dealer? If so, how long does it take, and how much am I going to be charged?

Welcome to the forum.:) Unfortunately you can't do that yourself. Call a couple service departments or automotive locksmiths. If you take your vehicle in, be sure to bring both key fobs.

yea you will need both fobs when you go in as far as price im not sure when i went to get a new one it was free to set up but thats becase i had bought it from them but it shouldnt be to bad, as far as time id say about 5 min max to do the acctual work

I just had this done to my '06 SS yesterday. The local GM dealership wanted $80 to do it and schedule an appointment. Instead, I called a couple of local locksmiths and one of them was able to do it immediately for $50.

Is the control for the remote start through the factory stereo? I changed out the factory radio this week for a Boss Radio with Bluetooth, and now my remote start doesn't work. Is there a wire that we should have hooked up and missed?
